I live In Toronto and only can bet on HPI after changes to our Provincial laws.

Just wondering if this happens down south.

Currently I can only bet the early pick 5 at Santa Anita, The late pick 5 is not available to us.

I spoke to HPI and they told me that the take out rate is higher on the late pick 5 than the early pick 5. Is this true? Why would it be different?

In the summer Ellis park added a 20 cent jackpot pick 6. Up here it's a $2 wager but at Churchill downs I can play the 20 cent jackpot pick 6. Aren't both tracks owned by CDI? I don't understand why this is the way it is, It makes no sense

Yes - the early pick 5 is lower takeout (14%) than the late pick 5 (23.7%). The lower takeout on the early has been marketed as the "Players' Pick 5". I don't know of any situation where there are limitations for US based wagerers as you describe here.

In fact I was surprised to find out that you COULD bet the early and NOT the late (given the different takeouts), since HPI has a habit of charging more takeout on US wagers where it is not enough to meet whatever regulatory standard they have in place, as noted in an older thread:

HPI

The HPI system can only be programed for one takeout per bet type. They choose to carry the bet on the lower takeout. Not sure why other bets aren't offered but i believe it is the host track that is dictating those situations.

At an individual track, right? They can vary track to track on the same bet type.
