Depending on the actual pardon and its scope there are problems either way.
If its too narrow he could face other charges as its quite obvious the DoJ left some stuff on the table during his guilty plea. Conversely, if it's too broad he can't take the 5th anymore and protect those in his orbit.
There is a reason the DoJ tried the circus stunt of just dropping the charges after he already pled guilty.
