Usually in cases like this, where a mistake has been made in publicly reporting a scratch from an official source, they would go ahead and just scratch the horse to avoid any confusion and/or liability.

Since it would be unfair to the owner and trainer, if they had nothing to do with the error, I've also seen where I horse is a non-betting entry and runs for purse money only.
